Summary
As far as the rest of the world knows, Desmond Miles died on December 21st, 2012. It's as much of a surprise to him when he wakes up after the end as it would be to anyone else—other people who are supposed to have died way before him, and clearly didn't, excluded.
If someone told Desmond before he got himself kidnapped that vampires were real, he would've laughed and asked how much they had to drink, because vampires fell into the same mental category for him as the Templars. If someone told him the same thing after that, he still wouldn't have believed them, even now that he knew firsthand that the Templars were all too real.
It's kind of hard to discount the truth when it's staring him in the face and also looks way too much like his ancestors. They all should be dead.
But here's the thing: Desmond should be too.

After Rashid punishes Altaïr for speaking the truth to Abbas in regards to his father's death, and seeing the aftermath of such a cruel punishment in the wounded shell of the boy he loves, Malik decides he will stand by no longer. Often picking up pilgrims on their travels to escort them between cities and across dangerous borders, Robert de Sablé and the rest of the Poor Fellow Soldiers at his side are no strangers to tending to orphans on the roadside. When he offers them aid and takes them back to their Temple in the Holy City, none of the knights expected their Grandmaster to grow so attached to the young boys in his care.

It's the same story Desmond's told a million times. The Black Hills, more an idea than a place. Most people he tells it to have never even seen a forest in person.
He phrases it to make them laugh. People used to be shocked by the parts he let on — up before the sun, no unhealthy food, parents teaching him about their made-up shadow war — so he stopped making it a big deal. It sucks to be a downer.
