Summary
Whilst on a mission, John and Todd are attacked and stranded on a planet without a working stargate. Their only hope of escape comes in the form of Wraith from Todd's own alliance, who don't know of Todds "dealings" with humans. It's either be caught or, do what Todd does best and lie. One demonstration later and John finds himself on a Hive alongside his dubious companion. What was supposed to be a temporary stop soon becomes a journey into the vastness of the Pegasus Galaxy with no way to contact Atlantis and no way off the ship without being found out and risking not just death, but Todd's alliance itself. Desperate to get back to their respective homes, John and Todd must embark on a long and dangerous quest with no hope for survival except each other.
Across the Universe is the story of trust, acceptance, and love between two unlikely wayward adventurers. It seems that there certainly is a lot about each other that John and Todd don't know.
-Set in season five after "Search and Rescue" and before "The Queen" as an AU timeline.

Summary
Nine months after their return to Pegasus, the situation in Atlantis has gotten desperate. The wraith have increased their aggressions while, back home, Storm and the IOA continue to scheme leaving the city barely sustainable. But when the aid General O'Neil is finally able to send them turns out to be a woman from Sheppard's past, the consequences of her arrival are staggering.

An interesting AU involving a younger sister of John Sheppard, brought to Atlantis to help with the ongoing crises in the Pegasus galaxy and assigned to deal with Todd.

Summary
John and Todd find a quantum mirror in an abandoned lab, and they are pulled through the smoky mirror glass into another version of Atlantis and Pegasus that couldn't be more different from their own reality. The Genii rule the entire galaxy, and Atlantis and the Wraith have built an alliance that is based on true friendship, something John has a hard time to believe.
To make their way back to their own world, they need to find a ZPM, but most of all, they need the help of the mirror New Lanteans and their allied Wraith. To add to the confusion, John also has to deal with the fact that the Commander of the mirror Atlantis is Colonel Aiden Ford, the counterpart of his former teammate - who is mated to mirror Todd and reacting to John's Todd in a way that makes John feel pretty jealous all of a sudden...- Language:
