Quirks are inherently mutations in people's DNA, and we've seen plenty of evidence that people aren't fully optimized to their quirks. Like Bakugo - he actually has 2 quirks, one to sweat a TNT-like substance and another one to ignite his hands, allowing him to create explosions. BUT, he doesn't have any adjustments to protect himself from his own explosions because the explosions aren't actually his quirk. So he can damage his own hearing and strain his wrists and arms while using them.
My headcanon is that there was a worldwide mutation event - something like a massive nuclear effect - and people got a lot of small, random mutations. And those mutations accumulated over generations until some became visible 'meta-abilities'. That was only possible because humans were civilized enough that 'survival of the fittest' was no longer in effect. In the wild, for example, a 'glowing baby' would have been killed or eaten, or at least abandoned for attracting attention and being different.
I thought that since the omnimatrix was from a universe were humans don't have quirks it sees quirks from this universe as unnatural
Also my head cannon is God's throughout time were people who got quirks really early. Take Egyption gods for example most are people with a human body, and an animal head of some sort. Horus has the body of a man with the head of a hawk, now look at tokoyami with the body of a man, with the head of a crow or raven. Anubis has the body of a man with the head of a jackle now look at the police chief from the hosu stain arc. Thor, and zues can control lightning now look at Kaminari. You got ghost now look at mirio who can phase through walls like ghost.
