ehh from the way the architect talks about why core crystals exist, it sounded to me like they were around in some form before the experiment and he just repurposed them- he says he "gathered vessels with memories" and that they were "first conceived as replacements for brain cells" without taking direct credit for their existence. and if he didn't invent them, that means the handful of experiment survivors invented them (and immediately regretted it upon using them), but since the architect calls core crystals "a product of mankind's age-old quest for immortality" rather than a way to survive the world ending, the former explanation seemed more likely to me.
in any case, I've haven't limited myself to how things work in just the pre-canon backstory when planning this out, hence why it's a mash-up. so yes, something strange is certainly going on.
