he guesses because percy demonstrates clear water powers by flicking the rain off of him without a thought. the precision, control, and strength that requires, not to mention how percy would have to be decently strong to survive all this time, he thinks its unlikely that percy isn't the kid of an olympian. then, well, percy doesn't deny it either. I always found it weird that no one figured out percy's father in canon - denial only gets you so far and percy actively demonstrates very strong water powers
