Summary
Amongst the ruins of the Regulator, Clu finds the perfection that he was looking for all his life.
And Sam finds in Flynn’s reflection: Clu 2; the father he always wanted, the father that Flynn wasn’t.
Basically: Flynn brings his son to the Grid for his birthday during Clu’s coup. Shit happens and Sam gets separated from his father, Tron, and Clu 2 during the Abraxas virus attack and eventually finds himself on the Regulator when it explodes, where Clu finds him again near the outlands.

His dad had said that it was normal, but his dad had been gone for 20 years and Sam didn't exactly believe him anymore. He was different, and the buzzing at the base of his skull wasn't getting any quieter with age. Something was broken and hurt, but maybe the hidden staircase at the back of the arcade was the key to fixing it.
Basically: Sam's actually a program. He would know that, if the only one who had known was around to tell him.

Sam Flynn, while looking for his Dad, falls into the Grid earlier than the movie, at age 11. After being caught by Rinzler, Sam mistakes Clu for his Dad, Kevin Flynn. Clu thinks he can manipulate Sam’s User powers by pretending to be Kevin Flynn, so he goes along with this.
Clu does not know what a child is.
Meanwhile, Rinzler is dealing with the overwhelming instinct to protect Sam at all costs, and Sam exploring the Grid with no comprehension of danger.
I view Kevin Flynn, Tron/Rinzler, and Clu as like brothers, so this is basically Sam Flynn getting to hang out with his weird uncles.

Сопротивление продолжилось и туда прибывало все больше и больше программ. И вот казалось бы что всё становится лучше и близка победа над диктаторским режимом Клу, когда привычная жизнь Бека резко меняется. Он теряет Трона. Теперь вся ответственность и управление новым восстанием ложится на плечи уже немного повзрослевшего Бека, как и следовало ожидать, теперь он должен стать новым Троном, и вести всех за собой. Но он не оставляет надежду на то, что его наставник может быть жив. На ровне со своими новыми обязанностями он пытается не только наращивать восстание новыми взбунтовавшимися программами, но и найти своего друга и наставника, которого с того момента считали пропавшим. Но Бек не будет справляться с этим один на один, ему будут помогать справляться с возникшими трудностями на пути, его друзья, как старые, так и новые. Так имея поддержку своих друзей за спиной, ему предстоит столкнуться с трудностями, смертельными опасностями, сложными выборами и судьбоносными решениями от которых зависит дальнейшая судьба Сети и программ обитающих в ней.
Или: Бек и его друзья пытаются всеми возможными способами, прикладывая все свои силы - вернуть Трона, которого в конце концов смог заполучить Администратор Сети Клу.

Summary
CLU - Codified Likeness Utility. That was all he was intended to be.
But when CLU suddenly decides to go through the portal after leading a coup against Flynn and step into the User world, his first objective is to code himself as the system’s new User- or the equivalent. In the process, he ends up learning exactly what kept Flynn away from the Grid for such long periods of time.
Or: CLU braves the real world to try and make himself more powerful… and accidentally-on-purpose impersonates Kevin Flynn and has to parent a small Sam Flynn.
