Clu planned to get rid of the User entirely to get Flynn's attention but there is a more twisted alternative that can easily get Clu the Creator's disc and Sam was that piece on the chessboard that can lead to victory. A dark, alternate version of what happens after Sam's loss at the end of the lightcycle grid.

The Archives picked up some pretty horrid information about Clu's massive infantry and a program should be lucky to be sentenced to the Games rather than the other option.
