Summary
5,000 years ago, the Goa'uld High Priest Set, under the command of Pharaoh Atem, drove the Supreme System Lord Ra from the face of the Earth. In one reality, he remained on Earth after the rebellion and watched the eons go by, moving across the globe before settling in Japan and becoming Seto Kaiba.
But in another reality, he decided to leave Earth through the Stargate back into the endlessness of Space, hoping his leaving would calm the remaining tensions on Earth as well as work towards ending the System Lords from within.
He never imagined both realities would converge thanks to a Quantum Mirror, a brilliant scientist, and a reborn Pharaoh who doesn't remember him.

Summary
Chronologically, Shadow & Flame comes first. I HIGHLY recommend starting with Acid Rain, though, and it’s preferable that Under the Apple Tree is read before Clear Skies. PLEASE NOTE THAT ACID RAIN AND CLEAR SKIES ARE BOTH LISTED UNDER CLEAR SKIES - ACID RAIN IS THE FIRST BOOK IN THAT FIC. The order I suggest:
(1) Acid Rain - (2) Shadow and Flame - (3) Under the Apple Tree - (4) Clear Skies - (5) Defy
Note that 1, 2, and 3 are independent stories that can be read all on their own. Clear Skies directly follows Acid Rain, and Defy directly follows both Clear Skies and Apple Tree. 1, 2, and 3 can be read in any order, but Clear Skies and Defy NEED to be last. S&F serves as prequel focusing on an OC Cast in Atlantis as well as the fall of Atlantis
The Storm's End One-Shots are smaller fics with extra snapshots/chapters. Please note they're all over the place in terms of timeline, so they could spoil your experience!

Jinto stumbles upon a strange room while playing hide & seek with a friend in Atlantis at night. He inadvertently releases a dark entity that feeds on energy which escapes into the city and begins to wreak havoc. But the dark entity was not the only thing imprisoned in the Ancient device. The Ancients were scientists, but not all science is ethical. Especially not during wartime.
AU starting with Stargate: Atlantis Season 1 Episode 2: Hide and Seek
Chapter 9 summary: In which Hermos finally gets comfortable, Jinto has sway over Critias, and Elizabeth's inner child is thrilled beyond words.
